Anubis has positioned his mothership over the capital city of Kelowna, Quinn's home world, after extracting information from his mind using a mind probe in the previous episode Fallen, in order to procure the powerful naqahdriah, native only to Kelowna, and hopefully power his super-weapon.
Teal'c, imprisoned by Yu's men, convinces Yu's First Prime, Oshu, that Yu is senile and that Oshu should assume command of Yu's fleet. Though Oshu is hesitant at first, he finally agrees to follow Teal'c, and together they ask for help from Ba'al and his fleet. Thus assured of backup, Oshu orders Yu's fleet to go to Kelowna.
Meanwhile, the Kelownans request aid from the SGC, and Hammond hesitantly sends Carter and O'Neill to assist. After some investigation, they find that the Kelownans have used a naqahdriah bomb (much more destructive than a nuclear bomb) to halt a war with the Andari and Terranians, and that Anubis has arrived. He is currently rounding up scientists from the Museum of Science, even though he has already been promised the entire Kelownan supply of naqahdriah.
On Anubis' mothership, Daniel Jackson is still at large and attempting to find Jonas in order to liberate him. Daniel finally finds Quinn's cell, but is cornered by Jaffa. However, at that moment, an explosion rocks the ship, and power systems flicker. Daniel takes this opportunity to shoot the Jaffa with his Zat and rushes to the cell door, where Jonas jumps through the weakened force field. Their isotopes, which mask them from any sensors on the ship, are running out, so they must move quickly to a Ring Transporter.
Carter and O'Neill, with the help of a recently-returned Teal'c, deduce that Anubis is looking for a crystal that the Kelownans are storing. The crystal may contain ancient Goa'uld knowledge about naqahdriah’s instability and secrets to its control. With this knowledge, Anubis could easily and successfully power up the super-weapon again. Carter, Teal'c, O'Neill, and Ambassador Dreylock go to the warehouse where the crystal is stored. There, they find the crystal in a box, but Jaffa quickly surround them in the storage room. Suddenly, Jonas and Daniel ring into the room from Anubis’ ship, scattering the Jaffa and creating confusion. They overtake the Jaffa and return to the Kelownan gate room.
However, Commander Hale has betrayed SG-1. Jaffa once again emerge and demand the crystal. Hale hands it to Herak, First Prime of Anubis, who unexpectedly shoots him with a staff weapon and declares that all present will be executed in public. Fortunately, Ba'al's fleet swiftly arrives to destroy Anubis' ship, and begin to bombard the vessel. A stray shot causes the bunker to shake, allowing O'Neill and Teal'c to get their hands on their weapons. Anubis' mothership begins to ascend to orbit, but it has suffered serious damage, and Herak recieves an order to retreat through the Stargate. In the ensuing firefight on the ground, Jonas is wounded by a staff blast attempting to defend Daniel. Ba'al's fleet succeeds in destroying the mothership, but a small escape pod eludes the destruction and goes into hyperspace. On the planet, Herak flees through the Stargate without the crystal.
The episode concludes with Jonas Quinn leaving SG-1 to negotiate between the nations on his planet, having finally gained Jack's respect.

- Yu is the oldest of the (current) System Lords. In this episode, we first learn that Yu's health is declining. The show elaborates on his condition in season eight.
- Though "Homecoming" is the only season seven episode in which Baal actually appears, he does play a major off-screen role in "Orpheus", "Avenger 2.0", and "Fallout."
- The scenes with the Goa'uld mother ships flying in hyperspace are actually stock footage from the Season 2 episode "The Serpent's Lair."
